Just a note about Java: it's has not been "disabled in major browsers". It's turned off by default in Chrome, and there are simple instructions available on how to enable it. I believe other browsers have similar instructions. Because in any case Java is the only widespread technology suitable for client-server distributed signing and many banks use it. Disabling it completely would break lots of bank client-server systems.

What are the conditions for listing certificate from Windows storage by the applet? One of my certificates is not listed and I'm not sure why.

The applet shows only certificates with RSA keys included. Possibly, the not shown certificate contains a DSA key.
