Why I can't read something from standard input in the callback (for example readdir)? The system simply hangs completely. I use FUSE wrapper.

The general rule is "the less operations you perform in callbacks, the better".
Any operation, no matter how simple, can potentially lead to a deadlock. Windows was not designed with things like CBFS in mind, and when the callback is called, the system is in very sensitive state with some global objects locked. Whatever you call can require those objects to be locked, which would cause a deadlock (and it does, as in your case). There's no resolution available for this problem.
